The main thing that was protected by the tax exempt designation by the NFL Management committee were the dues paid by the teams to pay operating expenses like Goodell's salary. The government wanted to tax those dues as revenue. So now those expenses will just be tax deductible at the team level and probably result in less taxes paid.
